Title: Software for affy data analysis: Bioconductor, AffyExtensions and RMAExpress. presenter: Ben Bolstad Abstract: With the recent release of version 1.2 of Bioconductor it is time to explore some of the features of the software. In particular we will attempt to highlight some of the better as well as some of the less known features provided by Bioconductor. We will mainly focus on methods in the "affy" package. We will also look at some of the features of AffyExtensions, another R package, including the fitPLM() command. I will also look at some preliminary results with an optimized ReadAffy() command that has recently been introduced. Finally we will take a brief look at RMAExpress: a GUI program which allows the user to compute RMA expression measures without using R. The discussion will concentrate on giving practical data analysis examples, but there will be brief looks at the underlying implementations.
